Hi Lisa
You can fly to Kupang in West Timor from Darwin. The fare is about
AUD200 with Merpati (now an offshoot of Garuda).
From there there are ferries to Flores (superb place) and all through
Indonesia.
Call Natrans in Darwin ... their number is 61 89 41 1030.
Happy travels
